Abstract

Das Forschungsgebiet der katalytischen RNA hat sich seit der Entdeckung der natürlichen Ribozyme stark weiterentwickelt. Neben der Erforschung der natürlichen Ribozyme hat sich mit der SELEX-Technik (Systematic Evolution of Ligands by Exponential Enrichment) eine Methode entwickelt, die es ermöglicht, künstliche Ribozyme herzustellen. Damit gelang es, die Bandbreite der durch Ribozyme katalysierbare Reaktionen enorm zu erweitern. Unter anderem konnte ein künstlicher RNA Katalysator generiert werden, der eine C-C-Bindungsknüpfung in einer [4+2]-Cycloaddition, eine sogenannten Diels-Alder Reaktion, katalysiert. Dieser künstliche RNA-Katalysator beschleunigt die Reaktion zwischen Anthracen- und Maleimidderivaten als erstes künstliches Ribozym in einer echten enzymatischen Katalyse. Das Ziel der vorliegenden Arbeit lag in der Aufklärung von Struktur und Mechanismus dieses Diels-Alder Ribozyms. Mit der Synthese verschiedener Maleimidderivate und der Untersuchung derer Substrateigenschaften für das Diels-Alder Ribozym konnte die räumliche Struktur und Beschaffenheit des aktiven Zentrums charakterisiert werden. Die Synthese von photoreaktiven Maleimidsubstraten, und der Einsatz dieser in Photoaffinitätsmarkierungexperimenten erlaubten eine erstmalige genaue Lokalisierung des aktiven Zentrums des Ribozyms. Mit der Herstellung schweratommodifizierter Ribozym-Produkt-Konstrukte für die Lösung des Phasenproblems, konnte ein Beitrag zur Lösung der Kristallstruktur geleistet werden. Die Kristallstrukturen des Ribozym-Produkt-Komplexes und des „freien“ Ribozyms zeigten sich in guter Übereinstimmung mit den zuvor erhaltenen Ergebnissen aus Substratvariationstoleranzuntersuchungen und Photoaffinitätsmarkierungsexperimenten. Aus dem Kontext dieser Ergebnisse konnte ein konkretes Bild der Struktur-Funktionsbeziehung des Diels-Alder Ribozyms entworfen werden. Es konnte gezeigt werden, dass die RNA eine λ-förmige verschlungene Pseudoknoten Struktur mit einer vorgeformten Bindungstasche besitzt. Diese Struktur ermöglicht die Katalyse über „proximity“-Effekte im aktiven Zentrum und durch Stabilisierung des Übergangszustandes. In Untersuchungen der Enantioselektivität des Ribozyms konnte eine Abhängigkeit der Enantioselektivität vom verwendeten Reaktionsformat gezeigt werden. In der intramolekularen Katalyse (in cis-Format) erhält man eine genau umgekehrte Enantioselektivität zu der in intermolekularer Katalyse (in trans-Format) erhaltenen Enantioselektivität. Zur Erklärung dieser außergewöhnlichen stereoselektiven Eigenschaft wurde ein kontrollierter Zugang zum aktiven Zentrum durch eine „Vordertür“ oder eine „Hintertür“ postuliert. Die Existenz eines solchen kontrollierten „Hintertürzugangs“ zum aktiven Zentrum konnte in weiteren Untersuchungen zur Enantioselektivität unter Verwendung unterschiedlicher Ethylenglykollinkerlängen in der intramolekularen Katalyse (in cis-Format) untermauert werden. Auf der Basis dieser Ergebnisse konnte ein Modell zur stereoselektiven Erkennung erstellt werden, welches als „3-Punkt-1- Orientierung“ Modell bezeichnet werden kann.

Translation of abstract (English)

Since its discovery twenty years ago, the research field of catalytic ribonucleic acids has developed rapidly. Apart from the investigation of naturally occurring ribozymes, the development of the SELEX method made it possible to generate artificial ribozymes with custom made properties. It has thus been demonstrated that nucleic acids can catalyze a broad range of chemical reactions. Ribozymes from a combinatorial RNA library have previously been isolated that catalyze the formation of carbon-carbon bonds by the Diels-Alder reaction, a [4+2] cycloaddition. A minmal motive Diels-Alder Ribozyme is able to accelerate the reaction of an aromatic diene (anthracene) with a dienophile (maleimide) in aqueous solution. The goal of this work was to shed light on the structural and mechanistic properties of this Diels-Alder Ribozyme. To this end, various maleimid derivatives were synthesized and tested as substrates for the Diels Alder Ribozyme. From these results the spatial structure and functional features of the active site could be characterized. Specific photoreactive substrates were synthesized and used in photoaffinity crosslinking experiments to localize the active site of the Ribozyme. With the preparation of heavy atom derivatives of modified Ribozyme-product complexes this work made significant contributions to the solution of the Diels-Alder ribozyme crystal structure by X-ray diffraction studies. These studies showed that the RNA adopts a λ-shaped nested pseudoknot architecture whose preformed binding pocket is precisely complementary in shape to the reaction product. X-ray structures of the ribozyme-product complex and of the “free”-ribozyme are in agreement with the structural investigations of substrate acceptance and photoaffinity experiments presented in this work. The combination of structural data and biochemical experiments allowed rationalization of the structure-function relationship for Ribozyme catalyzed Diels-Alder reactions. A combination of proximity and complementarity to a proposed transition state emerged as the most likely catalytic mechanism. This work also presents extensive studies on the stereoselectivity of the Diels-Alder ribozyme. Experiments could show that the enantioselectivity of the Diels Alder Ribozyme depends on the ribozym’s reaction format. Interestingly, intramolecular catalysis (in cis-format) led predominantly to the formation of the S,S-enantiomer product, whereas intermolecular catalysis (in trans-format) was found to yield product of the opposite R,R-configuration. This experimental observation led to the postulation of a “front door” and a “back door” entrance to the active site. The hypothesis of a restricted “back door” access was supported by experiments including tethers of varying length. On the basis of these results an improved model for stereoselective recognition, namely a “3-point-1-direction” model was proposed.
